Mike,
I have an 06 Electra Glide Standard. I want to put Wild Pigs mufflers on it (has the stage 2 big bore SE upgrade). Will I need to put a race tuner on it and have it remapped? What will this do to my warranty?

Please see my responses to similar questions in other threads (Don 05FLHRI). The Stage 2 calibration is for "stock mufflers". The "Wild Pigs" would require some sort of tuning device. My first choice would be Race Tuner because of it's greater capability. If you do not have future plans for further performance upgrades then Race Fueler, Power Commander or other device may be fine with less tuning range and capability. Not doing so may result in drivability issues, decel pop and possible engine damage under certain, extended, steady state (cruise) conditions.
With respect to your warranty, we refer to the ICON's and explainations used by H-D, found on page 17 of the 06 Screaming Eagle Pro Racing Information Guide and page 513 of the 06 Parts and Accessories catalog. We (and H-D) consider aftermarket exhaust to fall in the "crossed flag" catagory, as do all of the tuning devices.
